Our proprietary XNA technology can enrich mutation sequences while blocking wildtype sequence amplification, thereby increasing mutation detection sensitivity. We have made the customized XNA synthesis and assay development service available for research use only (RUO) applications such as real-time quantitative PCR (qPCR), Sanger sequencing, and CRISPR-based mutant screening.

Application: CRISPR Mutant Screening Assay

CRISPR is routinely used as a gene-editing tool for mutant creation. However, mutant screening can be a tedious task if the transfection rate of a specific cell line is low.

Our XNAs can be used for both pool screening and individual clone screening for the presence of mutations. While ordering gRNAs, customers can order our XNAs and screening assay at the same time. After transfection is completed, the XNA screening assay is optimized and ready to screen for mutants.

Compared to the traditional assays for mutant screening, the XNA screening assay is more sensitive (point mutations and indels, including small ones), and high throughput screening is also easy to perform using the SYBR Green qPCR assay.

Application: qPCR Assays

For qPCR assays, adding an optimized concentration of XNA to the standard qPCR reactions can block the wildtype sequence template amplification but allows the mutation sequence to be amplified in the qPCR reaction.

The XNA-based mutation enrichment allows low-frequency somatic mutations to be detected in cfDNA or tissue biopsy. The mutation detection sensitivity can reach 0.1% or below, a 10-fold better sensitivity than the traditional qPCR assay without the XNA.

Application: Sanger Sequencing

For Sanger sequencing, the sensitivity is normally at 15 to 20% variant allele frequency. Adding XNA to the template preparation PCR reaction, one can enrich the mutation templates and the mutation can be easily detected by Sanger sequencing.

For instance, the BRAF V600 XNA improves the sensitivity of sanger sequencing downstream to 0.04%, more than 100-fold better than the standard Sanger sequencing. The enhanced sensitivity allows Sanger sequencing to be used for low-frequency mutation detection in cfDNA or tissue biopsy, meeting the needs for companion diagnostics for specific targets.

Ordering the designed primers, TaqMan probe, or positive control from other vendors using our design information is not included in this package. Ordering master mix or SYBR Green dye from other vendors based on our suggestion (listed in instructions) is not included as well.
